Microarray Estimates from Log-ratios Options

Use this to set options for the Microarray Estimates from Log-ratios menu.

Display

The results to be displayed in the Output window:

Slide design Summary of the red and green treatments on each slide, and the design efficiencies.
Summary of estimation Table giving a summary of the proportion of results that were significant at various levels of significance.
Monitoring information Progress details on the number of probes analysed so far.

Estimate dye bias from dye swaps

Fit an effect for dye bias from slides which have the targets on different dyes. This 1 degree of freedom effect can be calculated and removed if some targets are on both dyes. This requires that targets have been swapped between the Red and Green dyes between slides. This is normally achieved by the use of dye swap pairs such as (A B) and (B A). If a probe has dye bias, then changing the targets around does not change signs of the log-ratio, a particular dye is preferentially binding to the probe rather than a particular target.

Action buttons

OK Save the options settings and close the dialog.
Cancel Close the dialog without making any changes.
Defaults Reset options to their default settings.

Action Icons

Clear Clear all fields and list boxes.
Help Open the Help topic for this dialog.
